I'm not going to assume that you guys don't have set in stone story ideas ready to go, but I thought I might throw some stuff out there so we can start a discussion about story, and we can pick them apart, and get a dialogue going about the narrative.
The beginning- When I was first invited to this group it was explained to me that it was based on the Army of Light. I would be interested to RP the event that sparked the need for this group to form. Maybe one of the reasons that these people were invited to become members of this group was because they just happen to be in the vincinity of this event when it occured.
Specific rival- Is there a specific Dark Lord or Imperial Admiral we are moving against?
Special Ops- I'm assuming our missons are top secret. Do all members of this unit know our objectives, or just the ones in charge? Does that cause trouble among the ranks?

Corruption- Doing missons that serve the greater good, but may appear morrally questionable. For example, removing a corrupt senator.

Thanks for the ideas! In answer to your stubs/questions:
The beginning - We could do something like this. We don't have a catalyst like the "Brotherhood of Darkness" that the real Army of Light had and formed in response to. Our backstory is more a collective of the RepMil (Army and Navy), and Jedi who were tired of inaction and viewed the Treaty of Coruscant more as a way of the Empire setting the stage for a war it couldn't lose, rather than a true treaty. So that piece will take quite a bit of work to RP the beginning. But I am not opposed to it at all!
Specific Rival - We have an IC specific rival, we are just working on our guild numbers so we can pose a serious and credible threat. We could also make a serious Sith Lord / Imperial Organization NPC that harasses us IC'ly when the sister guild is otherwise occupied. Another good idea.
Special Ops - The Commanders may have more details than they give out, but I don't see someone like Xyl'an giving anyone any kind of mission brief or assignment without giving them all the details that he has that they need. Doing anything else would get someone killed. So yes, we are SpecForce, but it's a fairly even playing field here.
Corruption - This is a mission type that I can not wait to get into. This is going to be Gra'tua Cuun bread and butter. I'm working a few different ones, but one of the things that's written right into our Senate Mandate is that we can do what is needed by any means, as long as it's justified in the end. I am all about forcing moral dilemmas on our characters (Especially those of you playing Jedi. Oh yes.) Just make sure when it's written that the action taken, however negative, has such an impact that in the end, you see no other way you could have achieved the goal.
The Officers are building a lot more, we have some near complete, others are just forming, but we aren't just sitting on our hindquarters! But it's awesome to see you guys throwing ideas out. This section is here for you guys after all!

I would like to reiterate that I didn't think you guys were not doing anything, but I just wanted to get a discussion going on story.

A powerful new force user needs to be stolen away from his or her natural guardians, and needs to be smuggled to Tython. Struggles could include traveling incognito, keeping the young force user on our side, and protecting him or her from a direct Sith attack.
Imperial propaganda is being passed around neutral, and republic controlled planets. We must seek out the source and drive it out of hiding.
An overly enthusiastic unit of Republic soldiers is executing imperial sympathizers in public. It is discovered that these soldiers have a high profile prisoner that could have valuable intelligence for the Republic's cause. The soldiers refuse to give him up, driven by blood lust. We must decide if we should try to steal this prisoner, or put a stop the public executions.
The Imperials have a new prototype star-fighter. We have an opportunity to sabotage it at a public demonstration. However, a bomb, or causing it to crash my cause civilian casualties.
